Is there a limit to the number of Phanes eggs that can be given to the same donkey/draft horse?

No, there is no limit.

You can only apply 1 Egg at a time, but once an Egg has been used from a breeding, you can apply another. I have drafts with over a dozen covers because I keep using Phanes Eggs on them
